This Readme will explain how to re-generate the Topography out files for the two May 2010 repeats.

Two additional repeats have been generated for the three conditions: Glucose, Glycerol Lactate, and Galactose grown S. cerevisiae.
(The first repeat was generated in Apr 2009 by Massey University Palmerston North Solexa Sequencing using paired end 36bp)

The second and third repeats were generated in May 2010 by the FMI institute, S. Gassers lab using paired end 38bp.
The two repeats for each condition were generated in the same Solexa run. 7 lanes in total:
Glucose repeat 1 = Lane 1
Glucose repeat 1 = Lane 2 (this is ommitted from the collation of repeats as this is an extra lane of sequence for glucose repeat 1 which the other conditions did not recieve)
Glucose repeat 2 = Lane 3
Glycerol Lactate Repeat 1 = Lane 4
Glycerol Lactate repeat 2 = Lane 6
Galactose repeat 1 = Lane 7
Galactose repeat 2 = Lane 8

The original sequence files for the May 2010 have the two ends of the sequence concatenated under a
common heading for each sequence. The sequence was split in the middle to generate the two 38bp "ends". Each 38bp sequence pair then
shared the common heading and labelled sequence 1 and 2. These are known as the interlaced files and have the format of 4 lines per
paired end sequence (e.g Heading 1 /n End Sequence 1 /n Heading 2 /n End Sequence 2 /n)
Interlaced files labelled:

Interlaced files have been kept. The original raw sequence is on DVDs in Dr. Justin O'Sullivans Office.
